I compared a httpd.conf site config with a site that is working and a site
that is not. The site that is not working is missing the follow config
lines:
# BEGIN WebScripting SECTION. DO NOT EDIT MARKS OR IN BETWEEN.
AddHandler server-parsed .shtml
AddType text/html .shtml
AddType application/x-httpd-php .php4
AddType application/x-httpd-php .php
# END WebScripting SECTION. DO NOT EDIT MARKS OR IN BETWEEN.
Since these lines are in between the commented lines, I am assuming that the
GUI will over write any changes I make. First, is this my problem?And
second how through the GUI do I fix this (since I don't want it to be
overwritten again.)?

Check your httpd.conf or your site1.include files, because there isn't a
handler to properly parse the PHP files.
That's why they're coming up as plain text.
