You could ask the same question about Zend Optimizer, which is built in into 
5106R and Zend Guard Loader, which is part of 5107R.

There is nothing on a "stock" BlueOnyx itself that needs either IonCube or 
Zend, but it has been requested to be included in the past, so both got added.
