[BlueOnyx:11852] can't save php.ini

I have a virtual site setup with suPHP enabled and web ownership given to a
new user I setup. When I open the php.ini file (in the website's directory)
and make a couple changes inside the file, when I try to save changes I get
an error saying that I do not have write permission. I'm logged in as the
root user, who also is the owner of the php.ini file with write permissions.
Any idea why I can't save changes?
