Are you experiencing this issue under particular BlueOnyx versions? 
I've noted that the CMU that is included with 5108R seems to fix the 
UID/GID issues on the fly after everything has been imported.

That should be the case with all versions, so long as a current version 
of CMU is being used.  I show the current version to be 2.90-0BX02.  You 
can use this link for how to check your version:

The cmuImport script should output text to this effect after it restores 
all archives & SSL certs (if applicable) but before it sets the disk 
quotas for the sites & users:
Fixing UIDs and GIDs of all users by running 
/usr/sausalito/sbin/fix_user_UID_and_GID.pl.

Everything that I have migrated to 5108R in the past several months has 
operated as expected.  These migrations have typically been 5106R -> 
5108R, FWIW.
