There are scripts that are supposed to run at the end of every import.  They're supposed to correct the UIDs and GIDs on files in every site's directories.  That prevents the problem with one site being overquota because "site14" off one box was imported as "site51" on the new server, and the new server already had a "site14".

But if you're still having problems, you can always run the scripts manually.  They are in the /usr/sausalito/sbin directory and are named "fix_user_UID_and_GID.pl" and "user_gid_fix.pl".  Those will correct the file UIDs and GIDs on the whole BX server.  Now, I suspect they won't correct the name change on imported sites.  But those files will have the correct ownership and group - so won't lead to a inadvertent "over-quota" situation.

If you need a command-line command to rename a bunch of files at a time, let me know - I've done that in the past with large numbers of files and can help.  Its been a while though, and I'd have to go back to my notes.
