    It could be that Apache hasn't been restarted after a config change. I'd
    suggest to make a change to the PHP settings of that Vsite and save the
    changes to push everything out again. Perhaps it then starts working.
    
That was the first thing I tried – added a directory via the GUI, saved and checked it had written correctly to the sitexx config file (which it had).
I will poke about a bit – it is not urgent at the moment.
