This is not that complicated. When creating a new vsite, the files in 
/etc/skel/vsite/[language]/web get copied to the web root of the vsite, 
and the files in /etc/skel/user/[language]/web get copied to the web root 
of the user.

You can modify these files in those /etc/skel/ locations.
