I had a similar issue with it resetting my sendmail.mc file. 

Luckilly for me it was only one line I had to change. Needless to say I now
have a "sendmail.mc.template" file for the next time it happens.

Thanks Christoph, very helpful.

I thought I read in the notes that sendmail had been changed in some way to
remove some global aliases. So I thought something in the upgrade process
may be walking through the config files and making changes. And thus the
reason for my second question about are the old files Ok to use?
