Problem solved!

There has been a 3.2 GB httpd/error_log. (php 5.3.1-1.el5.remi)
Although the file has been deleted it was still in use by some processes.
Found it with lsof | var | more.
After rebooting file was delete finally.

Got to /var and use the following to list the size of each folder

du --max-depth=1
