Correct. The GUI issues a "/sbin/shutdown -r now" when you click on the 
"Reboot" button. 

The alternative to using the GUI is to do it from SSH as "root". Either with 
one of these two commands:

/sbin/shutdown -r now
... or...
/sbin/reboot

I typically use /sbin/reboot as it involves less typing and less confusion 
about what you want to do.
