There is a pretty neat article on CMU migrations at

I had to do exactly what you are planning recently and I followed the Export
DNS then the Import DNS sections to the letter and it worked just fine.  

I had to log in to the GUI and click Apply Changes in the DNS (actually
don't know if I had to but I did).

Sorry I'm unable to help - however a related question springs to mind:

How would I make the secondary DNS records on the BO box primary records?
There's a couple of hundred and I'd ideally like a way to just pull all the
zone files over.

I hope this question doesn't hijack yours.  Thought they were kind of
related.
