This morning I had a site suffer this problem.

Sadly the diff commands returned nothing. 

I have three that suffer but it's not always the same site that goes down.
The sites do not have suPHP enabled.

Server version info:

> cat /etc/redhat-release /etc/build
CentOS release 6.8 (Final)
build 20140909 for a 5208R in en_US
