Virtual site management is ticked for this new super admin user, in fact they have just about every permission.  However, even with the permissions and the IP allocation permissions, they do not show in the list.

Absolutely correct on the IP Address Allocation, I'd missed this with trying to think things through all day, that allowed the sites to be created.
